I had the same rear brake issues. 4600 miles or so out of the stock pads.
Ozz - you need to check the rotor with the caliper off and see if there is a problem. Check runout and check thickness in several spots. I would guess the problem is entirely in the caliper, unless you ran it for any length of time applying the rear brakes with the worn out pads.
When my stock brake pads wore out, I removed the calipers, thoroughly cleaned everything, lightly buffed off any corrosion, and applied a thin coating of brake grease to the pins and piston faces and backs of the new pads. I haven't had a problem since, and using EBC pads I get much longer wear on both the front and the rear.
