At 1000 rpms my bike acts like it is laboring to stay running. As I adjust the idle speed up it smooths out and runs great at 1150 rpms, also where it is putting out 14.6 volts. Adjusting it above that doesn't increase the voltage out put. I know that you said that you have been in touch with Pro Com and what not but as I said over in the Pro Com thread I think that your issue is the carb flooding when the choke is pulled out. Also I still have the stock regulator/rectifier.
Ok, yeah thanks for the heads up on the lower t. One of my next moves is going to be disconnecting the charcoal canister system (mine is a CA setup). I think the vent you are talking about connects to that. Regarding voltage, even when warmed up and choke "in", my bike will stumble as yours does if I read voltage below 12.5, no matter the rpm, but that is typically 1100 or lower.
