As with earlier models, especially California bikes, my wife's 2012 Speedmaster has the vapor canister down next to the oil filter. There is also another item mounted just behind the swingarm pivot that I'm not sure what it is. I'd like to remove both.
Can anyone that knows provide a step by step instructional guide on the proper way to remove these items?

I dont know how it would effect a 2012 (EFI) bike but on a carb bike its the main can and two small solenoids plus all the vac tubing.
I removed it from Karens bike (07 America - Carb) and it was easy. I did have to cap the vac ports on the carbs though. Aside from that its fairly straightforward. Remove one item at a time.

So, just so I'm clear, trace all the vac lines and take them off one at a time. For each one, fit some type of plug. Correct.

If it was carbd Id say YES! But your EFI so I would trace it all first and see where they go. If they only go between main can/solenoids and nipples on the carbs then you should be fine. Just plug the nipples. If there is ANYTHING else in there take a pic and post it up for us to see what your dealing with.

I removed all of that junk from my wife's 2012. As advised just plug the lines as you go. One thing, you will get an engine fault light on the speedo. It will come on and stay on. To get rid of the fault light use tune ecu to clear the fault. It is best to check the rest of the system with the bike running via tune ecu diagnostic page. If you have or are going to remove the air injection part of the emission stuff. Make sure you turn off the SAI while you are in tune ecu. Once all the faults and settings are addressed any future fault lights you get will be real ones.

Steve0, the thing behind the swingarm is some sort of checkvalve. Definitely not the regulator/rectifier.
Mag, thanks for the info. I use TuneECU on my Rocket so am familiar with it. The air injection stuff was removed before I bought it so I need to check and see if the SAI has already been turned off.

Isn't it AIS you're talking about ?
Very easy to deactivate on a EFI without removing anything. you need 1 marble to fill the biggest AIS pipe, and tuneECU.
A 5 minutes work.
