Does this seem right ? It looks like exactly what ole Jack is sayin' , but wanted to check here to see if anyone has gone beyond the battery wire mod and replaced the stock R/R .
Is it correct to assume that the output from the stock R/R only has to go to the battery and not feed into the 5 wire harness ?

Correct - do not connect back into the old harness.
Postive wire from the RR direct to the battery (with inline heavy duty fuse) and the negative/earth/ground can go direct to the earth on the engine - which is located just in front of the RR - you'll see a black wire connecting to a small bolt on the back of the engine case. I would also run a #10 wire from the engine earth direct to the battery if you haven't already done that mod. This will improve the battery charging immensely.
