I have some pretty minor surface rust on a few of my chrome parts. I just bought the bike and would like to spend some time removing the rust. Any recommendations on the best way to do it without scratching the chrome?

Aluminum foil. surprisingly enough will take the rust off with out scratching the chrome. If you are sceptical try it on a small unnoticeable area like the bottom of the clutch cover.

Turtle Wax Chrome Polish ...avail cheap from any parts store and a washcloth or prefer a microfiber towel..
will float the surface rust right off.. or use extrafine steel wool if the rust is bad.. wont scratch the chrome !
the turtle ... long long the easy and cheap way to handle surface rust ... enjoy .. go easy .. it works great !
