My thoughts also - specifically the ground to either pin 9 (through the side-stand switch) or pin 10 (through the neutral switch); or there is issue with the Crank Position Sensor Pulse Generator.

The coils sparking when the negative terminal is grounded/released proves the coils are not an issue.
