I have to ask this before I go insane..... First of all this bike is far from stock, but the tank and the frame are from a 2005 BA. Am I missing something for my tank bolt or is it sitting funny? it seems crooked and up high. Does the tunnel of the tank look dented of something?

Are you sure that you have the frame mounted rubber doughnuts in the tank channels? It looks wrong, if it does not fit, I wouldn't be forcing anything. The tank can be tricky to install by yourself. Find a friend to help, one does the lifting, the other manages the alignment and don't forget to attach the vent hose.

Looks like something under the tank is out of place and it is hitting it before it sets down all the way.

1 - post a pic of the frame backbone with the tank off.
2 - any idea what happened under your tank. Looks kinda beat up to me.

the rubber stubs are sitting in the channels. Im not sure the origin of the tank except it came on the bike. Which was a serious bobber project before I got it but very raw.

these show what I had before I started my project, And thats the hardware i have. Im still leaning to the tank tunnel being off. Is there another form of adjustment for making it align? ie can the "U's" that go over the rubber need to be bent?

Well you didn't exactly provide the right photos. You need to makes sure the sideways "U" channels underneath are slotted over the pegs with the rubber donuts on the backbone. It just looks like the tank hasn't slid far enough forward (can't tell if anything is blocking it from the photos you posted). The damage to the insulation could just be from trying to force it or if the tank was set on something askew.

I had the channels like this so and they felt secure... if they sit on top the rubber it feels unstable. Which is right?

Don't let them sit on top of the rubbers. The rubbers need to be in the slots. Otherwise you risk having your handlebars dent the tank at full lock.

The next step is to make sure the tank is as far forward in the channels as possible.

Maybe it's just me, but kinda looks like it would be about right with the mount bushing in place. Do you have the correct bushing? It's rectangular with the bottom C notched to slip over the frame and the top should have a round raised portion that fits the mount hole on the tank.
