Maybe it's not the igniter then, but the inconsistency is consistent with a failing igniter so don't rule it out. The balance pipe can make it seem that both cylinders are firing.
Bad plugs? Air gap at pickup? You have nology coils right? Have there been any reported failures?
Maybe a carb problem. Really hard to diagnose from a thousand odd miles. Anyone in your area to give a listen?
