This is strange and been happening the last couple of days. In the mornings the bike starts up fine, a liitle choke for a minute or two then we're off. In the afternoons after the bike has been sitting in the sun for a few hours, it is hard to start and keep running after about five minutes it acts as if something broke loose and runs great and normal again.

mine is cold blooded (as i like to call it) too. sometimes after running for some time, if she sits for an hr or two, i have to give her a little choke to get her going.  i think she might be runnin a little lean and that is why??

Mine has always been cold blooeded too, but in the afternoons after its been sitting in the sun for a while, the choke just doesnt help much, it still seems like it is fighting to run.
Ya know, I hardly ever turn off my gas during when I park. I am going to give that a try. Maybe the carbs are getting flooded during the day?
The igniter thing doesnt seem to make much sense, because after a little bit the bike runs normal, not the other way around. Or as I understand it, the igniters fail after getting hot?

Mine would act very similar to what you're describing, what was happening is that it would run on only one cylinder for a few seconds to a few minutes, always after sitting for a few hours after warming up. One day it just never started hitting the second cylinder, it was finished. Try revving it a bit and see if that's what it feels like, maybe even listen to each pipe, you can tell when one side has a miss. Also, feel your headers, the side not firing will be comparatively cool.
The "something breaking loose" could be the second cylinder picking up.

That would be a good way to test it. Use a known good igniter.
The fix is to replace it with the Procom unit. Costs a little less than half (I think) of the OEM and it's programmable. A few threads in the Performance forum, here's one:

The new OEM are over $600 . I bought a used one from pinwall for $250. (Before Procom unit was available)

Check the air gap on your pickup coil too. It's been revised by Triumph from 1.0mm to 0.8mm. Might buy a little time.

I think I'm going stat with swaping the igniter on my wife's bike onto mine. Her's is an '06 with the 365, mine is an '04 with the 790, it should still work right?

No, it will not work. When Dill was having ignitor issues they put an 05 ignitor in his 04 and it would not even start. They changed them in 05 if I remember the tech correctly.
A word to the wise is not necessary. It is the stupid ones who need the advice.

a really good habit is to, shut the gas off when the ignition is off. that is the way it was taught to me many yrs ago and i always do it to this day. another thing that some people tend to do is shut the bike down with the kill switch, and i have always been told that, that is not a good habit.  like i said before, i think cold blooded is more of a lean issue than an electric one.

Anyway to test the CDI (igniter) to see if in fact it is the problem?
I know it's not a problem of the bike running lean. I have been running the same set-up for several years now and the problem only started a few days ago.
This morning, I pulled the bike out of the garage, it fired right up (with a small bit of choke). As usual I let it warm up a minute or two (long enough to get my helmet and glove on). Rode about a mile to the gas station. Filled up, re-started the bike and the problem came back. I limped it back home. Waited a half hour or so, and it fired back up.
Really sucks, we finally have some great weather going on and now this.

Only test is to swap with a known good igniter, which you have access to. (Oops, maybe it won't work, but you can try).
Try unplugging and plugging it back in, see if that makes it better for a while.
So, was it hitting on only one cylinder when the problem arose this time?
The part number is on the unit.

Not real sure if it was only running on one cylinder or not. Stuck my hand behind each pipe and it felt like I was getting exhaust out of each. But the bike was already warm.

You'll feel something out the exhaust even if it's not firing. If you rev it a bit the sound is pretty obviously different than usual.

Check if one pipe feels cool(er) You'll feel the exhaust on both sides because of the balance pipe, but if it is only running on one, that side will smell of unburnt petrol (don't ask how I know  )

Ok, so this Speedmaster needs to get fixed right away. I'm letting Soren ride my America until we can get his Speedmaster back on it's wheels. That means neither of us will be entirely happy until we both have our own bikes back.
I tried to let it idle and warm up while it is 70 degrees out, and in five minutes the engine suddenly sounded entirely different. As soon as it had warmed up, it also began to die with throttle, and smells rich of fuel in the exhaust. I tried to use my little camcorder to record it, but that is kind of tough when I'm walking around the bike and looking the bike over too. I am very hopeful that it will be a simple fix, but fear it is a very sick Speedmaster.

Both cylindars are firing, but not burning all the fuel.

Maybe it's not the igniter then, but the inconsistency is consistent with a failing igniter so don't rule it out. The balance pipe can make it seem that both cylinders are firing.
Bad plugs? Air gap at pickup? You have nology coils right? Have there been any reported failures?
Maybe a carb problem. Really hard to diagnose from a thousand odd miles. Anyone in your area to give a listen?

Just replaced the plugs on Saturday. Problem started a few days before. Yes, I am running the nology coils, for about three years now. I havent heard of andy failures, but I havent heard of any. I am pretty sure I have the stock ones around here somewhere. I dont have a multimeter handy to check them.

Almost good news. The end of the right spark-plug wire was corroded, so was not getting a good connection with the coil. Because of the corrosion, the coil needed to be replaced. Luckily the shop had Nology coils and replaced the one (the other was still perfect). The bad news is that they don't have any spark plug wires in stock.
It is kind of very funny, my bike lived out side for about 4 1/2 years and never had any issues. Now that it has a garage to park in, it has a corrosion problem.

Use one of your old wires eh? The nology wires are not required when using their coils. That is if you were using the nology wires! Should you expect a long wait for the replacement wire, I could send you one of my old oem ones till you get the fresher wire.

Unfortunately, I have moved since swapping over to the Nology coils and wires. My wife and I went through the garage last night trying to find the old ones and couldn't find the box I had them in (I keep all my old stuff). So, I am not sure what happened to them. Luckily, I made a call to FastEddy and he had a set of Nology wires in stock and is sending them Express Mail out this morning. So, hopefully tomorrow my trusty steed will be back on the road! I appreciate your offer to send out your old oem wires though!
