I received a very fast response to my question from Procom. They beat you guys much to my surprise! Here's their response to my question:
Hello Pete,
For the Triumph igniters you will always keep the dial set to the position that corresponds to your vehicle’s stock part number. So for yourself you will set the dial to position 5, and never touch it again. All the maps you may upload will be uploaded into that position. Those instructions apply to every other ECU/CDI unit we produce, but the Triumph application is the exception.

You can see why I was confused. They had a warning that didn't apply to "us" but never mentioned that.
