Mine was the same

Initially if I used it every day, it ran fine, but only started on the left cylinder if it had stood for a couple of days (irrespective of the weather).
Then it started cutting onto the left cylinder at odd times when I was riding.
I suspect it's the heat generated by the engine affecting the right hand cylinder in the CDI (maybe that circuit is located at the bottom of the box?) which is why it becomes difficult to start when cold but then cuts in when the engine reaches a certain heat
Just bought a procomm and it's much better - and I'm running it straight out of the box.
I'm seriously thinking about relocating it under the seat to try to prevent it happening again
