I had no problems with mine... How much are you screwing it in? I only got both ends started, then screwed it in till I got the pedal itself in a comfortable position. Maybe you knocked the shifter itself on the side case out of whack? I definitely noticed more positive shifting (especially since my old rod was bent and flexing) so maybe you are just shifting right thru neutral?
