Mark has a good point there, I know it can happen on cars and trucks, some will even burn out if fuel is let run too loww too many time since the gas actually acts as a coolant. Never heard of anything being damaged by running out other than the possible fuel pump issue.
As for scraping the pipes,I never have on my SM in 16,000 miles and I ride hard at times. Now if you lower the bike then it becomes a concern.

Never heard of anything being damaged by using the kill switch either but I don't know for sure since I use the key all the time. I have used the kill switch a time or 2 for easy reach when working on the bike.
