You probably also need to reset the fuel/air mixture screws on the carbs. They are set super-lean from the factory. The air-injection and lean carb settings are giving you the blues. I'm not a fan either. I'd ask the dealer:
1. Fix air/fuel mixture screws (if they haven't already). A lot of dealers do this under setup, as they should but many more do not.
2. Remove that air-injection ASAP. The dealer may caution you against this move, do it anyway. With the AI in, you will always have blue (and than brown) pipes. Don't ride it until the AI is off. NewBonneville.com or Bella Corse each sell nice eliminiation kits.
