Like Kyle said, try the high-temp RTV sealant. The muffler pipe has slots in it, and mine didn't seat all the way on the header pipe. It made the "small holes" like you described. They shouldn't be there; just seal them up.
By the way, I like the black/sky blue Speedmaster you have. Nice color scheme.
