I shouldn't be too frustrated since my battery has lasted 11 years without any maintenance at all, but it is starting to get a little weak so I purchased a new battery after doing some research. I chose to go with a Moto Batt battery which has pretty good reviews. The only negative that I seen was that it is yellow in color. So I went to do the install this evening. Pulled old battery out went to put new battery in and NO GOOD! It will not fit. The battery has the same measurements as the original but there is a cut out or an indentation on the top of the original battery that slides under the hold down bracket and the Moto Batt does not have this cutout. I think I am screwed. I sent them an email but after looking at return policy it says that return battery shipments are not authorized because they are hazardous. I got the D@mned thing shipped to me without any issues. What the #&*! ? This is the battery that their site calls for but it definitely does not fit. So take note do not purchase this battery even though they say it will fit! The battery # is MBTX12U

I would have to look but I think the correct size is 12BS. I just bought one, I got the Wal Mart battery, was about $50 I think, and fit perfectly.

I just looked it up online and came up with the 12BS as I thought. Click Not the one I bought but same size. Mine is ES12BS, the ES stands for Ever Start and the 12BS is the size. The one linked to is UTX12BS.

But you are right the Motobatt web site says that the MBTX12U replaces the YTX12BS. Which does seem strange as all pictures of the YTX12BS that I've seem feature the cut out in the top.
Motobatt does say the battery comes with a 15mm spacer. Have you tried to fit it without that?

You ordered the correct size battery. Their web site says that the Motobatt MBTX12U will fix OEM sizes YTX12-BS, YTX14-BS, YTX14H-BS & YTX14L-BS.

Now I thought the Motobatt batteries came with a height (shim) adapter installed. Check the bottom of the battery and see if there is one. A friend of mine has the same battery installed in his 2009 Thruxton.

as far as the yellow color, do what i did: wrap that sucker in black tape.

That is without the spacers. Without spacers the size is perfect except for the lack of cutout for where it needs to slip under the holddown bracket. I sent Motobatt an email and they said that I ordered the correct battery but that I may have to make some major modifications to make it work. Why they don't mention that on their website is beyond me. I guess that would make too much sense.
