With new coils, and the nature of your problem... I'd start suspecting the CDI/ECU/Igniter module.

The only real way to test the cdi unit is to swap it out with another and see if it happens again.
It sounds like something is heating up then failing. Could be your right hand coil or the cdi unit. I'd swap the wires between the two coils (primary and secondary) to see if the problem switches to the right hand side. If so, your coil is bad.
If not, then another test is to have a can of compressed air with you or some propellant (non flamable) that will cool the component and as soon as the bike fails, blast the cold air on the cdi unit to see if it fires up right away instead of after 20 minutes. Might be hard to get the tube up to the unit under the tank. If it fires up after a minute of cooling, then the cdi unit is probably toasted.
Make sure your connections to the coils and cdi unit are also good. Heat can also make/break plug in connections.

Might check the pickup coil gap just to be sure it's set at 0.8mm. Yeah, I know it wastes a $5 gasket but that gap could easily cause problems when the motor gets hot. A can of freeze spray from the electronics store would work well for Gregger's test and that's a good troubleshooting idea.
A positive attitude may not solve all your problems, but it will annoy enough people to make it worth the effort. Herm Albright (1876 - 1944)
