How does the 998cc kit create more cylinder space, when the piston diameters are the same, and compression is the same? The only way to create more space is in a longer stroke, but wouldn't that require a bigger offset in the crank?
My lead in to the bigger question... Coming into some money that I would like to dedicate to a 2004 America. Given $6000, how would you spend it on performance, only?

$6000.00 should buy you one badazz built 100+hp motor ready to bolt in! Yes, the bigger displacement kit requires a longer stroke of the crank.

How about sticking the $6K behind the bar of your local, then with enough liquid persuasion in them, everyone will believe you when you tell them the top speed of your bike is just short of the sound barrier  Of course, some volunteers from here might like to pop along to help

For $6K get a turbo. A variable-vane unit (maybe 350cfm) will spin up fast. Also a non-turbo hot motor is always highly stressed and building up alot of heat. If you're just pootlin' down to the store for something, a turbo is normal- off boost, that is.

Triumph Performance has a number of options to upgrade your performance. With one of the stroker options, they will weld up the crank journals and regrind the crank giving you another 6 mm of stroke. Go go gadget....

As it's no fun playing alone, I'd spend 3K building your bike and put 3K into mine. That way you'd have someone to race.

Id start with suspension, then move to brakes then on to motor. If you cant handle a corner and stop the machine then power is useless....
Ricor intimintaors - $300 Progressive 440s - $550 (or whatever brand you prefer) Tires - $500 (again, your preference)
Brembo up front - $900 (or you could go with a dual rotor set up for about the same depending on your patience level) EBC rear - $150 (pads included)
Suspension & Braking total - $2400
Motor upgrades in the order I would do them: Cams - $700 Carbs - $1000 Ignitor - $300 Big Bore 1087 - $2000 Clutch - $120 Heads - $1000 Misc labor, parts and tuning depending on what your current set up is will vary greatly
Balls out - Motor total - $5120
One badazzmutha ride - priceless or about $7500 plus

Unique position in that you know (i would think) what he can get for 6k, as you're heavily involved (i presume) in building hot motors and are most likely familiar with the associated costs, especially compared to most of us here.
I personally have no reason to doubt the durability of a well engineered hot motor in these bikes. They can take a beating in stock form and are a great base motor for a buildup.
I assume you're in the motor building business? Or do you just do your own? Somebody with a wad of cash is looking to spend it. Seems like a golden opportunity to sell your work...

I think I would agree with this. Well, I probably would really care less about stopping it. 100MPH is always the same no matter how fast you get to it. Our bikes brake OK and they corner kinda OK> With forward controls you are not making a sport bike but a go fast cruiser. I wonder how much torque the transmission and clutch can take over the long haul. Tear up the bottom end and you better have a reserve of $ left for OH CRap! moments.
Putting 6k into a 4k bike will leave you with a 4k bike IMHO but it would be fun. 
I try to aggravate one person a day. Today may be your day.

Sir... My original answer was for BrianT, not for you. If anybody likes to build an "special" motor there will be a zillion of variables and options. Best route will be to E-Mail me for your particular goal or application, in order to take care of each situation individually ( That's what I do every day) I hope these help, Sir.
