I'm looking at front tires, the ones I like are 100/90/18. Is this an issue from the stock 100/80/18?

I don't think it will be much of an issue. The dimensions translate as width/height/wheel size.
90 series will be 10 mm taller. You should have enough under fender clearance to handle it.
90 series will also have a slightly larger circumference.
This will either throw your speedometer/odometer off slightly or fix the built in error with it.

I put a 120/90 dunlop on mine. had to modify the bracket. I added an inch on each side of the bracket and longagated the holes.Then I ground down the side to gain a little more width.It fills the fender well up pretty good.I like the bigger tire. The handling changed some,but I got use to it.

Someone please correct me if I am wrong but, I thought tire sizes are width(mm)/side wall height(% of width)/wheel size(inches). So, a 100/80/18 would be 100mm X 80mm X 18" and a 120/90/18 would be 120mm X 108mm X 18".

You won't have any problems. The reason the 120/90 is a tight fit is because of the 120 part, not the 90... you should be good.
